Oh, this one is tough! Thank goodness you let us choose more than one option.
Dream of Desdamona was her best SP ever, IMO. I love some others but this one was just spectacular.
Of her LP's my favorite would be the Red Violin. Her attack and precision at 2000 Worlds was incredible and let us see the program to its full potential.
When I think about her exhibition numbers I have to go with Fields of Gold. Just a beautiful skater paired with a beautiful song.
Runners ups would be:
Salome
Romanza
Lyra Angelica
On My Own
I am probably forgetting some really amazing programs but these jump out at me for the moment.

#1 by a long shot: Salome
#2: Red Violin
Exhibition
#1 by a loooooooooong shot: Fields of Gold
LP: Salome or Red Violin or ...
SP: Romanza or East of Eden or ...
Exhibition: One More Time or Dante's Prayer or ...
This is a difficult question. I loved almost everything she skated.
I love Fields of Gold so much that it plays tricks on my mind. Not for the first time, when I was pondering favorite Kwan skates, it occurred to me that I had seen FOG live because it had touched me so much and was so immediate in my imagination. Then I think - I never saw Kwan skate FOG live....it just feels that way - the emotion. It certainly touched my heart. Red Violin also.
SP: EoE. It's not only my favorite Michelle's SP, for me it's one of the best short programs in ladies skating ever.
FS: I'd say Sheherazade
EX: Toss-up between Fields of Gold and Winter
SP: Romanza, Rachmaninoff (2002 version)
LP: Song of the Black Swan, Scheherazade
EX: Kissing You, Fields of Gold (Olympics version), Winter, Winter Song
I am glad people like the subversive Miraculous Mandarin.

Hands and Fields of Gold. I could watch these two over and over till the end of my days.
While I might go back and watch a given skater's past performances, they are few and far between. I watch many of Michelle's key performances as noted above at least once a year and still marvel.
She didn't give them up by choice.
Apparently, TPTB didn't care for them.
Like some others here, I wonder whether Peter Carruthers' negative comments had some weight.
Would the arc of her career have been different had she continued using "edgier" music/choreography?
It's interesting to contemplate; yet, impossible to know.
Hmm well they're all good!
Short Program: East of Eden
Long Program: Taj Majal
Exhibition: Hands/Winter/Fields of Gold
Runaway all-time best program: Hands (hands down...pun intended)
Runaway all-time best single performance: Fields of Gold at 2002 Olympics
Dream of Desdemona
Lyra Angelica
Skary Babs: "Today in the original dance some top couples did mistakes...(turns to Maurizio) Maurizio?"
SP- Rachmaninoff, Romanza
LP- EoE, Aranjue, Black Swan, Bolero at 2005 Nationals Free Skating
EX - On my own, Fields of Gold, Carmina Burana
This too will pass away.
too many to pick!! Michelle had so many "once in a lifetime" performances...but if I have to
Short Program- Romaza
LP-Let me get back to you...
